Some elements of the menu bar, mainly the TransitMatters logo as well as the red line icon, don't contrast well with the gray background. This is made worse when a modal dialog (like when you click on an alert) appears and darkens the background.
Lightening the gray helps a bit, but I wonder if making the logo all-white (like the regional rail explorer has) would work better.
Here's how it is currently with the popup box:
And just substituting the white logo that the RRE uses (no extra modifications, probably would want to center it better and whatnot if this is actually implemented, just a mockup):
