I am sorry to brother you again.
I also use GFAse to phase the assambly from flye with hic data
I obtained an assembly that is twice the size of the expected genome using FLYE.

Hi Youxin, this means that none of the HiC reads contact 2 different contigs. this is likely a mistake in mapping or the naming of the reads... GFAse infers a contact whenever the same read name is found mapping to different contigs in the assembly. This works with paired Hi-C reads or with multi-contact ONT Pore-C reads.
