Install gnome-tweaks and make sure your theme settings look like this:

That looks like the default Adwaita theme. It looks like your settings are correct, but there's definitely something weird going on with your GTK theme.

I've got the same behavior for the last few weeks now.

System setting says "Dark", but some applications like the settings itself, Terminal, and Libre Office are in light mode nonetheless.
On the other hand Nautilus, Lolipop, all header bar menus as well as Gnome Tweaks are still dark by default.
Even Firefox is still in dark mode while configured "automatic".

At the same time the symbols theme switched from Pop! light blue ones to simple black-and-white ones.
They don't change no matter what is selected in Gnome Tweaks (only applies to the "symbols" dropdown, Tweaks is still able to change e.g. mouse cursors).

Using the "reset to defaults" option within Tweaks did nothing,

Interestingly when switching to "Light" within the Pop! settings the settings itself stay white, Firefox switches to white while the header menu becomes pitch black. So there is definitively something that switches - like two different flags that got out of sync?
