I often have a ton of files open in 'Notepad ++' and it happens that the file comparison is not done with the files that I wanted.
The selection that the plugin has is not the one I expected - the plugin then start the comparison, and although I quickly click on the cancel button, once my error understood, the application does not return control quickly.
Could you add a dialog box specifying the name of the files that will be compared?
Would it be possible for the files to be changed then in this dialog box (all files opened in Notepad ++ could be selectable from a list of values)

I think such functionality will be cumbersome though and won't have much added value.
I'll keep it open as a request but I don't promise to implement it, sorry.
I would suggest in your case when you are about to make a comparison to first go to one of the files and Set as first to compare and then go to the other one and start the comparison.
