matrix directory has all file sizes of zero

Thank you for providing such helpful software!
When I run the -s proc_hic step by step, the files' ME_GRCm38 .bwt2pairs. FiltPairs' and 'ME_GRCm38 .bwt2pairs. SinglePairs' in the output directory hic_results/data are zero in size, and then I continue with -s quality_checks. In this step, my output results are only 2 output graphs, they are 'plotHiCFragment_ME .pdf' and 'plotMappingPairing_ME .pdf'. However, when I then run the next -s build_contact_maps, my output hic_results/matrix directory has all file sizes of zero, so that I can no longer proceed to the next -s ice_norm. I can't find the reason why the file sizes in the hic_results/matrix directory are all zero. I really need your help now.
