I think it would be more appropriate to put it in the /saves folder.

In fact, I have a "Slot1" and "Slot 2" folder in the /saves folder which I think was from the old old version of the PS2 core.

It's in <system dir/pcsx2/memcards

Right, for me I'm using the Steam version, and they are in /system/bios/pcsx2/memcards. But other cores' saves are somewhere in the /saves folder, or in a sub-directory of /saves. Which I feel like makes more sense, and is included in Steam's cloud backup, where as the /system sub-directory is not.
