Take a look at "transcription factor".
Besides the annotation extension (which is a special render case), there are times when it is not highlighted.

"SNARE" in the ontology search is another (smaller) example of this.

If metadata was available for where the match occurred was available, I could also ameliorate this by giving that information (and noting that it should not turn up in the display).
