templates.npy: shape (n_templates, n_samples, n_channels_loc)

template_ind.npy: shape (n_templates, n_channels_loc) with the channel ids of every corresponding column in templates.npy

n_channels_loc is the maximum number of channels per template. You can use a value of -1 for empty values.
