It seems that turning one seed mechanism with GenerateReactions: on will turn generate reactions on for all the seeds. All seeds must have GenerateReactions: off for it to actually be off.
By placing species in the condition file with concentration 0 (when they are still from a seed), they do react with the core species in the beginning.
Also, species that are listed in species.txt but not included in any reactions behave in the same manner. They will not react at all if GenerateReactions is off, but will react if it is.
