Or to keep it simple: just an issue with the command line for checking if the container runs? Because it's quite tricky to correctly modifiy apps.json automaticly?

Split the upload step in container builder so it takes less time to finish each upload job (one for each of cvmfs, dockerhub, github, nectar)
