On Debian Linux 10 (Buster), after renaming a directory, the old entry is kept in the list of entries. Sunflower 0.4f.

Thank you for reporting this. Can you start Sunflower from the command line or terminal by entering sunflower and providing me with output when this issue occurs. It's just possible we already fixed it in 0.5.
