[ShapeOpt] Optimization process not working if model part is already read in

The problem is that, as of now, the optimizer is not able to optimize a model whose model part is already read in before creating the optimizer. Instead the optimizer, respectively its model part controller, always expects an empty model.

• Change the optimizer such that it is possible to optimize and already imported model (this also affects the way the variables are added etc.)
